    H Rachel. as Jim said, this is an area of active research.  I know Stephen Monismith's group at Stanford has worked on this problem, although I am not sure which paper is the best one.  Maybe this is a place to start:  https://scholar.google.com/citations?user=JKR4krMAAAAJ&hl=en

    Thanks Atle,

    I'm familiar with strategies like Bricker or Shaw and Trowbridge for removing waves from turbulent Reynolds stresses as measured by ADVs.  If I find something worthwhile on removing waves from ADCP-type measurements, I will try to post here.

    I'm not aware of a published method to use profiler data to get the Reynolds stresses directly in the presence of waves.  A recent paper by Rosman and Gerbi uses numerical simulations to show why this is so hard: https://journals.ametsoc.org/doi/full/10.1175/JPO-D-15-0249.1  It's an important method yet to be developed.  

    For now, I favor making cross-spectra of the velocity components and then fitting across the wave bands.  These are essentially modified Kaimal and Ogive curves.  Still lots of pitfalls here...
